Some auto-installers simply need you to enter your FSX location. For manual installation, most download packages include a short .txt file telling you how to do it . Usually, there are 4 steps:
1) Extract the complete aircraft folder into FSX/Simobjects/aircraft
2) If it's an extra paint for an *existing* aircraft, then you just copy the textures directory and edit the aircraft.cfg file correspondingly (instructions usually provided).
3) Copy any effects into FSX/Effects.
4) Copy any sound files into FSX/Sound.
It's still a bit of a messy business - as some aircaft share the same effects or sound effects files, so you end up leaving them (just in case), when you remove the aircraft (by just deleting the relevant simobjects aircraft directory). It's a typically Microsoft approach - with shared files littered all over the place. Just like Windows itself, you'll find FSX gradually getting "bloated" with old junk. Removing badly written auto-installed programs can sometimes delete shared files (or needed directories) and can trash your FSX install [sigh]. Worse still, FSX creates files in your User Profile and other places outside FSX. It really is a dog's breakfast.
When I had FS9, I think I must have reinstalled it at least 3 times - as it gradually became unusable.
I have FSX with Acceleration and have (so far) managed to keep it all going - though it does have the odd "bad hair day". I've added a few of Robin's sceneries and added as many NZ-localised freeware aircraft I could find. There are many threads on NZFF as to where to find all this stuff, but I generally use only a handful of places:

2) http://www.avsim.com/
3) http://www.flightsim.co.nz/
