No idea about this, but some clarification might help.
Which sim? Is this all runway lights, or just some? How far off the ground?
Runway lights normally appear to be raised off the ground (maybe 50cm?), otherwise they would disappear into the ground at a distance.

FSX + Accelleration, when you have the cessna 172 on Aucklands runway the lights are about the height of the spinner and all runway lights are at this height

Just had a look at this on my system.
Auckland, Wellington & Christchurch.
Main runways.
The centre lights appear level but the side lights are up higher.
Went outside for a closer look & they appear to be about halfway between wing & ground height.
I wouldn't say it was a problem though.

There's been a fair bit of flooding in Nelson, hasn't there?

Probably the reason the lights are floating.....

From a quick google of 'fsx floating runway lights' it does look like this is a common problem, but nobody has suggested a fix. It could be something to do with the round-earth model in FSX, where the airport facilities doesn't adjust for this.

What if I deleted FSX.CFG or can I edit it in some way to fix it

see the four lights in front of the trike?

and the lights are about the height of the landing gear on the 737

Straight off that's a AFCAD issue .. direct response , reinstall the scenery again , perhaps twice .. on a lower end PC it sometimes picks up a ghost of a previous scenery or simply has not installed properly

I've just done a quick check of NZAA at dusk and this does seem to be the way it is. I don't think this is a fault, but it does show up more on aircraft with a very low view angle -- such as the trike. I'd just raise the view a bit at larger airports, just to put yourself above the lights if it annoys you.
